When you say "folder" do you mean Groups that you see in Gmail or address books that you see in Thunderbird? I think you mean groups, but if you don't gContactSync only synchronizes the specified address books to the account and group(s) that you choose in the Accounts window. You have to setup each one separately.

Do you have multiple groups with the same name? Thunderbird's mailing lists are buggy and you aren't supposed to have multiple lists with the same name (although they usually seem to work OK).

I can assure you I've tested this add-on (and thousands of people use it daily) but it is a hobby, not a job. If you could send me a verbose log over e-mail I might be able to help determine if gContactSync really isn't synchronizing all your groups.
