If I understood you correctly, you do want to use the signature you have configured using the Thunderbird signature setting, but somehow your signature is removed while this add-on is active. Since I don't use the Thunderbird signature setting to set up my signature, I have yet to find out why it behaves this way and hopefully there will be a solution to this.
